This not quite for the jk but looking for my cj 5. I am wondering how do you determine what size travel you choose for an air shock.

Depends on wheelbase, tire size and what you can on doing with it.
14" is about the max you can have up front without the steering binding and the track bar pulling the axle too far to one side. Full hydro is limitless, you have no mechanical linkage and don't have to worry about. The rear is completely up to you and your link setup. 14" is enough for the majority of people but I prefer 16", 18" is too much in my opinion.
I was out wheeling with some guys today running 16" air shocks on tube chassis buggies with rocks and 49s. The 16" of travel rarely gets used to the max.
If you do bounce around pretty hard and give it hell you might want to think about air bumps and limiting straps so you don't blow the shocks out.

I would plan on streching the wheel base out as far as I could to try and get to around 100 - 110 on the cj5 running full width axle and trimmed fenders front and rear. I would not want to go over a 37" tire mainly due to keeping it low and running 1/2 ton running gear to keep it light. I dont know I would think I could get away with a 10" or 12" and have plenty of flex for around here but I was going to do a full hydro steering due to moving the axle as far forward that would help any steering problem in dealing with just that.

I would never put a 10 or 12 airshock on anything. I would not go for anything less than a 14". You may be a little long for a 37 inch tire with a 110 wb. Stay somewhere around 103-105 with a 37 and run a 14" air shock. You'll want able 4" on compression and 10" of drop.
