My gut feeling is generator.

Default Alternator is new

Replaced it when I replaced the ignition cylinder and the 2nd ignition switch. Where can I get a schematic of the ignition/ignition switch so I can locate the neg ground fault? Battery positive goes straight to the TPIM, so I need to trace it from there with my multimeter through the system. BTW, when I disconnect the PCM, the electronic system is on. Dash lights up, so it's getting the positive via a ground fault before the PCM or it's coming directly from the TPIM.

Did you not mention this? Or did I miss it in you list of what was done so far?

All good. I did not mention before because I did not think it was relevant since it was new. Question: which of the 4 wires on the ignition switch connector should be hot when the battery is connected and which ones should be dead? It's hard to trace without a decent schematic and I can't find one online. I am trying to figure out if the "on/run" is already hot at the connector when it should be cold/dead. That will give me a good point of reference to start looking for the neg fault.

Default Ignition switch

On the connector they are labeled SR, P, R/S, S, and B.
My guess is P is power/plus, R/S is run/start, S is Start, but what is SR and B?

Wires in the ignition switch connector:
1 Ground
2 Ignition Switch Sense to the WCM
3 Ignition Switch Output Run/Start to the WCM and the TIPM circuit board
4 Unused
5 Power to the switch from the battery bus through fuse M27

What's the History of this Rubicon, as in, flood, accident, traumatic events. Flooding could certainly lead to corrosion of harness connectors, something to explain this interesting problem. Leave no stone unturned. There's always more to the story

I guess we now know the WCM can keep the Jeep from starting, AND from shutting off.
It has more authority than we thought.
