Well... just be careful with the gain on the amp. Since I doubt you have a mic, laptop and a pink noise tuning sound track, you'll have to do it by ear. So you want to use the music you listen to the most, whatever that is. On the HU, flat line the treble and the bass out. (0/0) Now turn the gain down on the amp down to about 1/4. Now turn the volume up all the way on the HU. Now slowly turn up the gain up. Once the audio starts to cut out and generally sound terrible, turn the gain down a tiny bit. If you have the right HU you'll be able to do a little more fine tuning such as time control, frequency tuning, and so on. Although the speakers are on economical side... you'd be surprised how good you can get them to sound with the right power and tune.
For amps, I would look at (in no particular order):
Alpine PDX-F6
MB Quart RA1000.4
Soundstream TN4.900D (although Soundstream has a cheaper name... the product is actually pretty good, not Alpine good but good enough for a Jeep)
Soundstream ST4.1000D (although this amp is slightly under the rating I would like... the physical size of the amp does make it advantageous)
JL Audio HD600/4
Rockford Fosgate Power T600-4
Zapco ST-4D
For amps, I would look at (in no particular order):

Just replacing the speakers with subs will probably sound even worse. You can try it but be prepared for it not to sound very good.
