I have a manual in my 08 and love it. My dad just got a 12 Rubicon with manual, and it has a hill assist that holds the brake when on a hill to allow you to take your foot off the brake, and not have the jeep roll back. Felt weird, but could be a nice feature.

rock crawling = auto is the one
In the world of rock crawling auto trans are what the pros use. See below screen capture of what the King of Hammers racers are running. Look at the column of transmission and what type = Automatic.

Its all preference. I love my standard, but i don't do any serious rock crawling. And i never have before either. So i suppose for an honest opinion, if i was planning to do some serious rock crawling, i would have gone auto, since manual, you have to know what your doing going in to it. I'd rather not burn a clutch trying to learn how to rock crawl properly lol. But for the trails i do, and the way i use mine, i love the stick shift!

I do like my rubi and manual. The whole 4 Lo, 1st gear and not killing it is pretty sweet. Like others have said its totally preference and what your comfortable with. Auto or manual its still a Jeep.

I have the best of both worlds. My 2010 rubi is a manuel and my wife's 2012 JKU rubi is an automatic. I will say though that I would much rather drive mine than hers even though I will admit the new engine is sick!

Manuals fun, but it gets annoying in traffic or when the streets are really busy and you have to pay attention to morons. I still kinda wish I got a standard though
