ehh i have a few from this narrow trail i went on by my house i just leave them. most of the time i leave the mud on too so i don't really know how many scratches are under the mud
leave em as battle scars unless you have a huge dent.

If you fix every nick and scratch you won't have enough time to go Jeeping.
And you'll start worrying about getting more nick and scratches possibliity to the point of not enjoying taking your Jeep out into woods.
Might as well sell it and buy a car then.

Where I wheel there are lots of trees. The implication is lots of scratches from tree branches on the trail. I'll probably do the same thing I did to my old YJ. I eventually painted it a military light brown. Similar to what I've now seen on the Military JK's. This was a flat paint and not a gloss. It had a slightly rough texture to it too. Tree branch scratches no longer showed up.
The only Jeep I've ever owned with a nice paint job was my 02 WJ LTD. Then I lifted it, put on 32's......And proceeded to dent and scratch every panel
