The alternator could be going weaker as it gets hot...
Change the alternator, disconnect that battery for a few minutes and hook everything back up and see where you are at with the codes.
How many miles are on the jeep total?
One thing you can go to next is the fuel pump. Mine when out at about 93K, caused all sorts of weird stuff to happen including getting a mis-fire code.

So I got home today and did some checking. I took a rubber mallet to each cat. The passenger side top one has a big chunk of something bouncing around in it when I hit it. I am leaning towards that one being the cause of the problems. I have 127,000 miles on the cats. They have been through 2 bad motors. The last one that I replaced 2 weeks ago was burning oil at a tremendous rate along with a lot of fuel being burned up or sent through without being burnt. I would imagine this was some of the cause of the cat going bad.

Yea I'd say you are on the right track with the CATs.
You always want to start with with the obvious possibilities first. Being you have confirmed the voltage from the battery is solid and the alternator is doing its thing, moving on to the cats would be logical.
