I'm thinking something wrong in the valve body. Or the ECU controlling it.

Has it gone back to the shop? Hopefully it's something simple!

I'm taking it into the shop Friday morning. I am hoping its something simple...and CHEAP. I really don't want to fork out $2k for an entire rebuild.

Mine does make the same sound when shifting from neutral into gears. My friend's JK does this too.
But we have no crazy sounds or shifting while accelerating and driving.
Might just be the solenoids

Looks to be a faulty (intermit) NSS; Neutral Safety Switch. A well known failure...and can have many different symptoms...so I am told.

Did you ever get this diagnosed and fixed? I just noticed my '08 making that same noise and I'm wondering what it is. Please share your findings if you have any.
Thanks.
