Where abouts is the clicking occuring the front or near the rear. If it's in the rear check your rear tail gate latch and adjust your rear door hinge so the door will tighten up against the tailgate window.
If it's in the front check your screws are tight into the roll bar.
That's all I can suggest....some other members will chme in.
check the screws..happened to me too, forgot to tighten them up..tighten them to the point where with a little pressure they dont tighten anymore..dont grind them in there lol

I would try to re-seat them and see if it helps. If that doesn't work loosen the rear portion of the hardtop also and see if it needs a little bump one way or the other to get a better placement for the panels.
