Default Weird problem help

Hey all, got my first TJ, 2001 with 4.0 and noticed it was making an exhaust leak sound and clattering when I pressed the gas. I decided to do a tune up and put autolite app985 plugs, new coil, new springs/boots. I put it back together and the clattering noise was gone and it ran smoother than ever!

Next morning, I go to work and it's back to running the same old way. No pick up and weird noises. I got back from work, disconnected the battery for 20 minutes and put it back on. All of sudden it ran great and smooth again.

What could be the issue if, when I pull the negative cable and reconnect - it runs great? I have to pull the cable every day for it to run good.

I'm lost!

Thanks ya'll.

Do you have a check engine light (CEL) on?
If you do, do you have a code reader?
