Default Subwoofer Enclosure - Would it work?

So I'm looking into getting a new audio system for my '07 4Door JK. I'm going to be replacing at least the dash speakers and tweeters, and possibly the overhead ones (but those last) and then adding two twelve kickers in the back. What my question is, as I run topless and doorless during the summer, of course I don't want them stolen. So I was curious about your guys opinions on this plan.

First off I would build something like this enclosure (something I've wanted to do anyways)

and prob. add these woofers to the back.

Would the enclosure boost the bass when the top and/or doors or off? And would they fit in there? Or would I have to go with something more like this.

Or would it better to go with two SINGLE 12's. One on each side of trunk facing each other?

Check crutchfield first cheaper products then bestbuy plus you get free wire install kits
