I am looking at purchasing a 2014 Unlimited Rubicon 4x4 with the following extra pre-installed.
2014 Unlimited Rubicon 4x4 4-door
*MOPARŽ Performance 3" Lift Kit with Fox Shocks
*Warn 9500 Wench
*Mopar Front and Rear Bumper
*Mopar Metal side step rail
*Mopar Hood.
*Safari TSR 315 70R17
*Stock Rubicon rims.
Price offered was around $43k... I know I could do better adding this stuff myself, but it would be nice getting it set up the way I want upfront at least partially. I'm new to the scene, so please let me know your thoughts.

Seems like it was stripped yes. Cloth seats and black hard top. The fenders are the standard non painted like I prefer. I will either LineX them or buy bushwackers and do the same. I could also go the X route for maybe a tad cheaper and get my own lift at a preferable 6in too so I'm undecided. Id probably eventually go with different tires and rims at some point. Im not a fan of leather though. Tends to wear faster than cloth imo.
There is always seat covers though I guess.
Would the X have a better resale value? I doubt I would ever sell it but coming from a Tundra I like something that holds value...

It's really going to depend on what the MSRP of the Jeep is. That way, we can see what the dealer is charging to have all that stuff on there.
I can only tell you from my experience. I went with AEV parts (look them up, they're big) for a lift, bumpers, tire carrier, and then I put on big tires, bought the Procal module to sync up the computer. A good shop will only charge a few hours labor for it all, usually $80-$100/hr. Total cost for just those items was less than $7500, installed. I paid rack rate for the stuff and had a shop install it all. Your results might vary, and the total cost will vary based on what kind of parts you want to put on. You could do it a lot cheaper. AEV bills itself as a premium aftermarket manufacturer, but I like their stuff and I'm willing to spend a little more.
The hood will add a little cost, but it's hard to say how much. Sometimes they come pre-painted and sometimes a shop has to paint them, so there might be a few hundred dollars in labor on top of whatever the hood costs. But .the hood wouldn't be a big value add for me. Unless you're doing really REALLY extreme stuff, the stock hood and engine cooling system work together just fine. Additional venting and ports in the hood aren't needed for most purposes.

I sold my 2008 Tundra Crew Max last year and bought a 2013 Rubicon 4 door. I had just sold an 09 jeep Sahara. I wouldn't go back. Paid just over 36k for the Rubi, hard top with factory 410 gears. I then added 3.5" RC lift and 35 Toyos. I haven't missed the truck since
