The chart I created tries it's best to grasp the different terrain people roll over and sorting out appropriate gear sets. They don't fit everyones style and what they deem to be an acceptable level of performance. With the 2012s the penalty of kick downs is a lot less intrusive, and even unlocking the converter unleashes more power than the 3.8L. The Pentastar has far better efficiency as does the WA580 transmission. What you can get away with is a great deal broader than what it was before and stock gear sets keep open a lot more options for plus size tires.
With your situation, you are relatively close to sea level and some rolling hills to contend with. It's not the same as what people need to contend with in more mountainous regions, and at higher elevations. What works in your locale is not the same as what would work in regions with a greater variety of changing elevations. Speed also has a lot to do with things, as rolling over rural highways at 50mph is quite different than rolling over interstates at 70mph with 3+ degree grades. Perhaps most telling is the statement to do over again you would choose 3.73s or 4.10s which is right in the wheelhouse of what the charts suggest.
The charts posted are less than perfect as they don't have an appropriate measure for what one person or another feels is appropriate performance levels. They do their best to provide a fairly broad window of what will work and what are outside of generally accepted bounds. I can certainly change chart data based on others input but I need better data, supporting road conditions and more than anecdotal information. I'd like nothing more than having more reference points and more feedback to increase the accuracy of the charts although the window is still going to be pretty large as people have a lot of different expectations of performance levels and what gear sets bring to the table.
I was plagued with the same problem. I looked for over 2 and a half months for a JKU Rubi with a 6-speed in any color and with any options. There were maybe a dozen within a 1000mi radius. I kept looking until I could take it no more and ended up ordering mine. I tried ordering one early on but there was a build restriction. If you want the 6-speed and don't need it immediately that may be what you want to do as well...

I ended up ordering mine as well at the beginning of one of the JKU Rubi restrictions (from what I was told, it was because of the CoD and Arctic editions eating up all the KM2 tires
) - was nearly 10 weeks from order to delivery of my JKU Rubi... but I wouldn't have it any other way, this thing is a beast. 
I'd say order and get what you want. At the end of the day, it might take longer... but you'll have a badass Wrangler that was built *for* *you*. Mine even said "Made especially for..." me at the top of the window sticker.
Side note... I asked my dealer why they weren't stocking any JKU Rubicons with a 6 speed manual transmission... and he told me that they simply can't move them... that it's like ordering a Cadillac and asking for no power windows or door locks. Completely blew my mind... I *sort* of understand - I was asking for the 'top-of-the-line' Wrangler with the "less convenient" transmission... but it's a Jeep. It's not a Cadillac. I want to drive my new Wrangler, I didn't want my new Wrangler driving for me (that's my opinion, I love rowing through the gears, to each their own).
My Jeep also got placed online for sale once it was in transit (pissed me off). My salesperson told me they received dozens of calls asking them to dealer trade or from people wanting to buy it sight unseen from pretty far away (black leather, no nav, dual tops, manual trans). I told him "maybe you guys should stock more 6 speed JKU Rubicons - you might just sell one or two of them."
I really hope people keep buying 6 speed Wranglers... I'd hate to see the option disappear. I also test drove the 5 speed auto with 'manual' option... there is no comparison and it is not a replacement for the traditional 6 speed manual in my opinion.

I'm sure a 2012 3.6 Rubi with 410's and 35's would still have more power than 3.8 Rubi and stock tires. My 2012 Sahara with 373's and 35's has way more power than my stock 2011 and stock tires did. Also the new 5spd automatic has a better top gear. Gas MPG takes a big hit, otherwise no issues for me.

I have an auto 2012 JKU and I love it so much! The engine and tranny combo is perfect...I run 3.5" of lift on 35"s with 3.21 gears and I have had no power loss street or highway...people always come up on me quick thinking they will burn the big ol jeep...wrong!
I strongly recommend the AEV Procal...It will run ok without it but, once you use it, you will notice the difference.
