The final line, after all the other lines are tied together, is connected to the line that goes from the stock air box to the right side valve cover. That's the line that feeds the crank case with filtered air for the PCV system.
I wouldn't want to have contaminated diff/transmission/t-case oil getting into my crank case. (Or into the air box or snorkel, if connected to one of those)
And like I said, drawing a vacuum on the gear boxes can promote water and dirt migration through the seals.
Seems to me like a bad idea.

People have done this with no issues. I personally know two people, and they haven't caused a vacuum or whatever.
Then again, it's really pointless to go through all that work. Just extend them up. I extended the rear diff up into the rear tail light compartment. The front diff breather sits just behind the driver side shock, so just extend it a few more inches up into the engine bay. The 3.6 transfer case breather is already in a good location in the engine bay, up high and out of the way. Transmission breather is a PITA to access, so I still haven't done it...but it's really not that low either. You'd have to be fording rivers all day for it to be a problem.
