Without actually hearing it, it's hard to suggest. I'm kind of leaning to throw out bearing but usually it's heard in take off and 1st to 2nd as well. I highly doubt the clutch before the throw out but anything is possible. I'd check your u-joints throughout prior to dumping any cash into a fix. Some people beat up the driveshaft u-joints pretty bad driving a manual (not pointing fingers). Just climb under the rig and give her a good look over. Also, check you diff fluid
I'm getting a noise to that's hard to trace down. I'm thinking it's the throwout bearing but was hoping to find some info on it here. when the Jeep is cold it doesn't make the noise it seems, but after it warms up its there. Taking off in 1st if I'm light on it there is no noise, but if i take off it does this terrible clunking sound. Same thing in 2nd and 3rd at lower rpms, it almost sounds like the noise when you stall a manual vehicle. I don't believe the clutch is slipping as it takes off normal, but this noise is terrible. Any help would be awesome.
