I love my COP4x4 Cargo Nack,
which is both a Cargo Net and a Rack.
wont help if you keep your top on though.
MBRP makes a really cool rack if you leave your top on.

The racks that I have seen for a soft top (there are many more if you have a hard top, and of course you can use all of the below on hard tops as well):

I think the Gobi is the nicest, but geez is it expensive.
For the money I like the Wild Boar rack the best because you can just buy the base without the basket for pretty cheap. Without the basket you don't have to move or tilt the rack at all to raise and lower the soft top. The others all raise or tilt to some degree to allow the soft top to go up or down but it looks like a pain and I think would ultimately make me less likely to put the top down when I want. So I like the Wild Boar, but I just hate how you have to drill into the body at the rear. I've talked to their people about it and they say the rack is stronger that way and it doesn't damage the Jeep body and all that. Maybe they are right, but I just don't want to. Until I find the perfect match or the Jeep fairy leaves $1500 under my pillow for the Gobi, I'll just keep throwing my gear on top of my SUV.

MBRP Racks for either two or four door...Hard top and freedom panels are completely removable and the roof rack makes a great hard top hoist mount. You can lift both the hard top and the roof rack off together.
If you decide to do the full length roof rack, the front windshield bar stays attached to the JK and the rear section is removable.
