I've owned just about every 2 dr JK ancestor made. The auto is a matter of individual taste or need, but the 4 dr is a lot more practical and functional than a 2 dr.
Just read some of the related past threads for the list of advantages on and off road.

I had an 08 4dr auto, did not like the way it would drive. Sloppy downshifting but the hauling space and people room was great.
Sold that one and got a 2 dr. 6-Speed, fun to drive but I quickly grew tired of the tractor-like shifting (due to mostly city driving). I thought I could get by with the 2-door layout but I could not ignore the lack of usable space. Kept me thinking about the unlimited.
Sold that one and got a 2010 4-door auto, it drived way better than the 08, it seems that the engineers must have improved the powertrain programming as hill climing is alot less irritating.
I am sick of changing vehicles now and will be sticking with the auto, great for what I do and the ol'lady can use when needed.
Good luck.

I love my 4 door auto. I wish I had gone Rubi though. Oh well. Auto isnt perfect, but neither is my Jeep. Easy for wheeling, great space, and I wont blow out the clutch in a mud puddle either.

I'm not a fan of the looks of the 2door, but that's beside the point. The 4 door is incredibly useful, but I'd go with the stick (I have the auto). MUCH MUCH better mpg's with the stick. The auto's a gas hog.
I had a 2 door TJ, which I felt as a 2 door Jeep, looked better than the 2 door JK's, but fell in love with the look of the 4 door JK, and having so much more room, riding around with the family in the 4 door convertible is great.
