I have an 07 Jk Unlimmited, I am interested in adding a trunk, to hide thing when the top is down/off. I also have a subwoofer mounted behind the back seat. The box sits right next to the seat, about 8" high and about 12" back. What is the best option for a trunk?

Since you have a sub you're not going to have a lot of room for a conventional "trunk". The Tuffy security deck may be enough for what you want. They also make Rear cargo lock/storage boxes. I've seen the rear cargo box and I'm jealous that it won't fit in my 2dr w/out removing the rear seat

 

You can make a decent one out of plywood, 2x4s, and an interior matching shop mat. I build one to go over my spare when I carried it in the back.
