ProCal / Check Engine Light HELP

I emailed AEV a few days ago, but I haven't heard anything back yet, so I figured I post up here to see if I could get any help. Below is pretty much copy and paste of what I sent AEV...
I've successfully used (and had) my ProCal for about 6 months now. I've used it for configuring my tire size, gear ratio, and even turning on day running lights.
However, recently I took my Jeep in for dealer service. I had always heard that restoring your Jeep to stock was a good idea, so I did. I selected the "restore" option, and programmed the vehicle like normal. However, unlike normal, the Jeep honked 3 times. When I started the Jeep it then had it's check engine light on.
Pressed for time I went ahead and dropped it off as-is for dealer service. The dealer said the check engine light was because of my larger tires and gear... odd, I am not sure what to make of what they thought... either way...
After I got my Jeep back, it still had the check engine light on. The speedometer worked, but it was off. It was showing that I was driving much slower than I really was.
I have tried EVERYTHING I can think of to get the check engine light to go away, but it just will not leave. I've tried using the ProCal's clear DTC codes feature, but when I try to the Jeep does nothing. It doesn't even honk, and it sure as heck doesn't clear the codes. I've been successfully in re-programming my correct tire size and gear ratio, and my speedometer is now correct. But, I would really love some assistance in understanding why the restore function did this, and how to correct this.

I did the key cycle check.... And it just shows "-----" then done.... From what I've read that means no codes

I am a little puzzled at AEV's lack of customer service.
