Will uptravel on one side of the Jeep limit the down travel on the other?

Yes and no. Sway bar hooked up, yes. Control arm bushings and joints flexed completely out before full up and down travel achieved, yes if that happens (not sure on the bushing capabilities assuming stock ca's). Now if your disco'd and no joint binding then I don't see how the up travel would ever limit the down travel of the other side. 2 cents.

What about in the rear? With the sway bar connected.

Yes the sway bar will limit down travel. You have to be careful with to much down travel or you spring (coil) can fall out.

Assuming stock suspension the shocks would stop the down travel before the coil unseats though right? I've never disco'd the rear.

yes the shocks limit the travel. I just changed rear springs and I had to unbolt the shocks. I was curious so I first unbolted the sway bar links thinking the shocks would have enough travel but not even close. these were stock rubicon shocks.
