Default AEV Procal + Tire size update = No Reverse, 1st gear or Electronic Shift, What gives?

NEEDS HELP: Folks, I got me shiny new AVE Procal programmer in the mail yesterday, and decided to try it out. Worked great for my trucklite DTRL issues, so I decided to adjust my tire size too. Now I get an engine code, reverse only works If I shift to park first, electronic shift doesn't work and the Jeep seems to start in second gear. I've put it back to stock, but I'm still having the problem. Had the codes read, got "First gear: Gear ratio mis match" they ( local jeep repair guys) think its a com problem between the tranny and the computer. IDEAS, SUGGESTIONS?
BTW it's a 2012 Rubicon unlimited.

This makes me rethink using the Flashcal I just bought. Was already a bit apprehensive. Hope you get it sorted out.
