I just installed an Audi diesel -Audi 8 speed auto in my JK. I am using the JK pcm as a gauge mule. I installed Novak's tach emulator with a static 1000 rpm setup to make the pcm think the engine is running (I'll be tapping into the actual Audi tach signal at some point to make the tach match audi engine). This allows the electric fan to work (and tach).
I'll have jk koeo. I'll then start the Audi with a separate key. A few seconds after i turn on the tach emulator, traction control light comes on (no abs or esp/bas). At that same time, my fog lights are disabled.
AutoEnginuity shows no abs codes, steering angle sensor is good and all 4 wheel speed sensors are working fine. My transfer case switch works fine and I'm in 2wd. Lots of expected pcm codes, since the 3.8 is gone.
Where should I look now to turn traction control back on? Why would it disable my fog lights?

Not sure why fogs are playing up. Do you have a proper access tool similar to HP Tuners? If so go into the Jeep side "Engine diagnostics/DTC's" and basically turn off all codes related to engine and transmission. I think my Chev conversion has about 10% total of all the codes remaining. That should/might take care of the ABS lights, etc. There is also a reset of the ABS function in HPT but not sure of your AutoEnginuity functions and abilities though. Good luck getting into the Audi ECU unless you have already paid for it to be unlocked by the few "hackers" out there. With my setup I run HPT for the Jeep and Chev with credits bought for each system. I own the same setup you have in a Q5 TDI and boy am I jealous as that engine could spank my Chev in a lot of ranges and gives us 5.8L/100km at 75mph. Its gas cousin is struggling to get 12L/100km. I was manual too and Motech simply instructed me to ground the clutch wire but it is connected to their I/F module so cruise will still work. I use Jeep key to start. The old reliable ABS system was not pushing so hard on the brake pedal. Try driving an empty 20+ year old semi - restraint is required even on a panic stop.

Good call. My buddy has HPT, I'll buy a couple credits to check it out. If that doesn't work, I'll likely have to find someone with a J2534 scanner and buy day sub from tech authority. Yeah, this engine/trans rips! This JK weighs nearly 2k lbs less than the Q7 this engine/trans came out of (maybe similar mass to your Q5?).
I'm good on the Audi side. I had Malone do the immo delete, etc and using VCDS to dig deeper into the control modules. I found a electrical engineering wizard in the Netherlands who builds swap CAN convertors for VAG, among other things. He can pull out the Audi CAN tach and output it into 4 pulses/rev, which my Novak emulator can transform it into the proper JK crank signal.
I just got it on the road, maybe 100 miles total so far.
