Default Alternator

So I took a road trip to Philly yesterday. Jeep did great on the trip (2007 Rubicon) I returned to the house and stopped at my bank to deposit some money. When the wife and I hopped back in and started the jeep the charging light came on and there was a loud whining sound coming from under the hood. I figured the alternator had given the ghost so I ran to Advance auto parts and Auto zone trying to locate a new one. Both claimed it had to be ordered from the Dealer and it would take like a week to come in. Well I ran to a Jeep dealer I prefer not to deal with. ( purchased my jeep used from a dealership and drove about 40 miles to avoid using my local dealer. I got the alternator for 327 from them and paid the core charge. Got home easy swap. I replaced it started the jeep and the charging light remained on. Well I got out my old fluke and it said the voltage was fine so I paid no more mind to it last night. I jumped in the jeep to head to work this morning and the light was still on and the fogs would not function. I have a buddy who owns a shop so I ran over there after work and we pulled codes on it to see what it would tell us. using the Snap on Modis we reset the B2102 code it had the second was one for not being able to communicate with the radio. I could careless about the radio code. Well even with the code reset and cleared the light remained on. We got out his Interstate charging and starting system tester and started running the tests on the system to see what it was doing. Well it tested fine my Die Hard 685 CCA Battery actually tested out at 850 CCA. During the final phase of the test it calls for you to raise the idle to above 1500 RPM when I did that part of the test the charging light went out and I was once again able to turn on the fog lights.

Do we have any Jeep techs on the forum that may have a clue what was going on there, is it something that is normal for the Jks or is it something I need to further investigate and mabey fix?
