Sorry no clunks here mate.
Not sure what it could be sorry.

Since it brand new maybe stop at the dealer and go for a drive with the tech and show him what is happening.

6 speed 3.21 gearing , once your under load on straitaway like highway or long stretches dosent seem apparent , but when driving in low speeds like in first and second when your almost at a roll ! i can actually make it keep clunking just tapping the accelerator pedal and quickly letting off the pedal as well , seems like play inthe gearbox of some type ! maybe all jeeps do this ! im not sure its not u joints but all most feels like the play yould get when one is going on your drive shaft ! yet my jeep hasnt seen a dirt road yet ! i notice it when my clutch is in lets say when your coasting on a steep incline then when you let out clutch and go to accelerate again theres a meshing clunk before it actually starts to pull
any others have this ???? thanks in advance
Patient: It hurts when I do this...
Doctor: So, don't do that.

I have found that to happen on just about all of the sticks I have driven, when the throttle is pushed, and let go.
If it happens when you shift, you may not be coordinating the clutch and throttle quite well enough.

All drive trains have some backlash.

Try it in 4lo. It will be even more apparent.

Mine has been doing it since day one, perfectly normal. Also I have the same set-up (3.21 gears and a 6-speed). I currently have over 20,000 miles, no problems at all to date (knock on wood).

Well, the guy who said "no clunks here" is probably not doing what you described with the throttle pedal.

Regarding the clunk while shifting, you can eliminate that with a little different clutch pedal/gas pedal coordination.

That's a different issue. For this, too, I would concentrate on clutch pedal/gas pedal coordination.
Were you backing up on an incline? Maybe the Hill Start Assist was kicking in. It can cause a stall if you are not used to it.

Yes, the Miata would be a lot more smooth on the shift. The ratios are closer, and the throw is a lot shorter. Even with that, though, I bet you could make it clunk by pushing and letting up on the gas pedal in the lower gears.

The HSA can be shut off.

HSA Off
If you wish to turn off the HSA system, follow this
procedure:
1. Start with the engine off and vehicle in PARK (automatic
transmission) or NEUTRAL with clutch out
(manual transmission) with wheels straight. Apply parking
brake on manual transmission vehicle.
2. Start the engine.
3. With the engine running, the brake applied, and the
clutch out, rotate the steering wheel 180° counterclockwise
from center.
4. Press the ESC OFF switch four times within twenty
seconds.
5. Rotate the steering wheel 360° clockwise (180° clockwise
from center).
6. Cycle ignition switch OFF then ON.
7. If the sequence was completed properly, the “ESC
Activation/Malfunction Indicator Light” will blink several
times to confirm HSA is off.
Steps 1-7 must be completed within 90 seconds to turn off
HSA. Repeat steps 1-7 to re-enable HSA functionality.

The only thing I can think of is, maybe you are letting the rpm drop a little too much between shifts.
