Does it matter what direction the rear shocks go in? i.e. gas tube on bottom with shaft pointing upwards? Or gas tube on top with shaft pointing downwards?

I'm not sure but the should only go one way. At least that's what I thought. I haven't installed aftermarket shocks yet just extensions. The reason I say one way is because the mounts are different unless the bracket piece just slides through one of the holes. Or the manufacture makes them specific to the vehicle.

The rubber housing should be down this allows for it hit the rubber harder and save the shock, it also allows the shock to be protected from rocks and debris flying off your tires or when you are out
