Brake Light and Parking light issue

First post...love getting started in forums with issues.
Anyway, I am having some issues with my 2007 unlimited. I recently stripped the entire interior and spent a long weekend getting it coated with Rhino Liner. It's been about 4 weeks since I've put everything back together and she has been working fine (looks great also!!).
Last night, these problems started happening:
1. Passenger side rear brake light - lights up when I turn on my lights, brake function works, reverse function works, right turn signal goes in and out of working, and the double blink when unlocking the doors won't work
2. Driver side rear brake light - double blinks when unlocking door, left turn signal works fine, brake function fine, reverse fine, but it won't light up when I turn on my lights.
3. Driver side front parking light (orange round light) - won't turn on when I turn on my lights, but works when I turn on my left turn signal.
I double checked all the bulbs and connections and everything seems to be fine. I also didn't remove any of that when unwiring the interior, so don't understand where it would come from. I also replaced the harness within the brake lights because I though they could have been damaged, and even after putting new harnesses in, this problems still happens.
I could use some help here. Please share any insight on how I can fix this.

You said you unwired the interior. Does that mean you disconnected grounds to the body, and disconnected wire harness plugs?

Basically I disconnected rear brakes, subwoofer, seat belt sensors, driver/passenger seat sensors, and grounds. Then taped everything up onto the dashboard.
I tried my hardest to scrape away all the rhino liner from the floor around the ground. This way there was more to touch than just the metal prong that points out to screw the bolt on. There could still be something causing it to be rubbing up against some of the liner and not having the best ground. Think that could be it?
Also, do I now need to replace those ground wires or can just clean it up some more and it should be fine?

I guess the easiest thing to do first would be check all the harness connectors for being fully seated. Disconnect each one, look for bent pins, and reconnect, making sure it is fully seated and latched.
If that doesn't fix it, re-clean the ground points. Before disconnecting each one, try to get a continuity check between the wire lug and the body. It's just a way to find a bad one, but even if it checks OK, disconnect it and re-clean the lug and the point of contact on the body. Don't use any form of dielectric grease on the ground points. (Dielectric grease is an insulator.)
If that doesn't fix it, re-clean the ground points. Before disconnecting each one, try to get a continuity check between the wire lug and the body. Just so I make sure I am understanding what you're saying. When you say continunity you mean to make sure it is properly connected and that there is no spacing between the nut, wire, and body?
Also, if I notice that there is a bad connection (i.e. rhino liner causing the wire to not touch the body) should I scrape away all rhino liner to make sure that it is 100% fully touching the body. Clean the wire. Reconnect. Re-test.

Continuity check means check it with a multimeter. One lead on the lug, and the other lead on the body. If you don't have a meter, skip that step. It was just a way to blame it on a particular connection.

Yes. But re-clean/scrape all of them anyway. You can't always see a bad connection.
