Issues;
Horn stopped sounding when locking doors with remote
When I turn on the right blinker both headlights shut off then re-light once blinker stops (on DRL mode only)
All doors would unlock with one press of the remote but now two clicks are required to unlock the passenger side door and often enough, the rear passenger door refuse to unlock. It has to be popped open from the inside.
Among these electrical problems I intermittently experience a terrible rough idle
I dropped off my Jeep at the dealer this morning only to be told that most likely these repairs won't be covered because I had a 5 yr/60,000km warranty and now I'm at 62,000 kms. I do however have a remaing warranty on the power-train (10yr/100,000 km)
I called the dealer late this afternoon to find out the situation with my Jeep. I'm told that there's definitely something wrong but they have to keep the Jeep longer to diagnose and pin-point the source. The service guy also said that it may be the PCM or ECM and that there's three on-board computers but they're not sure which one is faulty as of yet.

Although I've read many times that the Flashpaq and Procal leave no trace behind once flashed back to stock and restored, I just want to make sure of this. Are they untraceable?
My other dilemma is with regards to the electrical system. I installed HID's a lightbar with 5 lights, a secondary horn and I was also in the process of installing a secondary fuse box which I mounted in the engine bay but I have yet to hook up the wiring. I assume that there's a great chance that they can deny me warranty on the ECM/PCM if in fact they are damaged but in what way can I defend myself at this point. The one major problem I have is not being able to debate an argument on the spot. I just have a complete brain fart and give in to people
So I want to be able to go in there and be prepared. Any thoughts or suggestions for me?

It sounds to me like an electrical issue not a programmer issue. If you go to dealer go back to default factory tune and drive it long enough for everything to reset. It sounds to me like you have an issue with wiring going to something like an accessory
