That sounds like the electrical bug, there's a flash fix for it.

I think you have the same problem as me. Does your battery light stay on?
I pulled the code and it states something like electrical output overload. I took mine to the dealer and they said it was because of my "heavy duty" headlights and sound system. That's BS because my lights were off and my stereo wasn't pumping hard at the time. I think I will get the Optima Yellow Top. Hopefully, this would solve my situation.

You may want to see if there is a code coming up. This page has instructions on how to pull codes and what each one indicates.

Here is a link to the TSB page. It lists (I believe) all the Technical Service Bulletins that are out for the JK, as well as re-calls. Not sure if the electrical bug fix is on there, but printing it out the applicable one and bringing it to the dealer couldn't hurt, just in-case they want to be lazy and say that it's "normal."
