Weard Electric short
I have a 2007, 4 door wrangler.
every time it rains, or hit a puddle.
I get an check engine, abs, traction control, and lots of misfire, major loss of power.
When I'm driving down the highway and it starts to rain that's when it gets really scary. The transmission stops shifting and gets stuck in high gear. ( note from wife. " lose of power steering "
If I'm home and it rains over night I can not start it. It dose like a dead battery.. but I know it's not the battery, ran a bypass button to start.
any ideas where to start to look??

There are a few crude pictures but you'll want to check the battery first. Many of the grounds are 10mm nuts around the edge of the apron up front. I'd be particularly diligent with the grounds near the computer (by washer fluid res) and TIPM (by battery).
Just in case you are confused the apron is around the edge of the inner fenders where the sides of the hood sit near the body. Like Karl said they are 10mm nuts with 2 or 3 wires on each stud. Please make sure your battery is disconnected before undoing these studs. Remove them, clean with fine emery cloth (including base of the stud where the lugs contact), use white lithium grease and coat everything lightly after the reinstall. Another method is spray paint the connections after they are tightened up. One more item to look at is the front rights side stud has a insulated braid wire going to the ECU. Remove that connection at both ends and clean the same way and reinstall. Don't overtighten the end at the ECU.
Note: Being an electrical guy for work - I use carbon black conductive grease on my connections but it is messy and gets everywhere but my 2008 has zero electrical issues. You can still cover the entire connection at the end with Di-electric grease or lithium.
Good luck.
