Could I just run a hose on top of the bellhousing or wherever there is a hole and just flush it out?

Mud on the bellhousing means nothing. Flushing it out will not do any good, damage that was done (if any) would be immediate.

Besides, as stated you can start your manual like an auto in 4L anyway.

Would letting the jk sit in a river for a couple minutes help clean stuff out down there? I know that its open so that parts of metal can get out of the housing so wouldn't the mud as well just fall out eventually.

Yup I got out of that mess using 4L i didn't realize i was in 4H until I was stuck. In situation like these do I press the esp button?
