3.6 engine on JK 07-11?
If you are doing a engine SWAP or considering it you should see what the overall cost difference is vs. HEMI. The 3.6L is nice, but I would take a HEMI any day of the week if left with a option when doing a engine SWAP.
Why couldn't Chrysler keep the 4.0 alive in the newer Jeeps? The Dodge Nitro was a 4.0, in this day and age technology makes it possible to get good fuel mileage without sacrificing performance. I'm not complaining because I like my 3.8; but to trade in a vehicle that is a year, or two old because the engine performance/size has been changed again..then end up paying thousands more, well it just doesn't seem practical. Keep the engine a universal 4.0.
Here's the specs on the Nitro 4.0: "The Heat 4.0, Nitro Detonator and Shock come with a 4.0-liter V6 good for 260 hp and 265 lb-ft of torque. A five-speed automatic is standard and, again, one may choose between rear- and four-wheel drive. EPA estimates are a similarly poor 16/21/18 with rear-wheel drive and 15/21/17 with 4WD. In performance testing, a rear-drive Nitro with the 4.0-liter engine went from zero to 60 mph in 7.7 seconds while a 4x4 model hit the target speed in 8.2 seconds."

Seems like it would be a good engine to carry on the Jeep legacy IMO. A diesel would be an excellent second option for an engine as well.
