Any suggestions on cleaning the plastic windows without scratching them?

I go to the local motorcycle shop and get the cleaner they use on the windshields of the motorcycles. It is less abrasive and also covers up some of the scratches that you will get over time.

BesTop offers a cleaner and protectant for soft tops. I bet their products are the best for their OEM tops. I previously used 303 cleaner for my '93 YJ but I'm gonna try the BesTop stuff for my new '12 JK.

I'm guessing they are using a solvent like for optical glasses and or lenses? You can use that as a cleaner for sure as there is no ammonia that will harm the plastic. I personally recommend 303 protectant. That stuff is amazing!!! It can be sprayed on both window and soft top. The best top stuff you can't use it on the windows, it's in BOLD letters not to get on them.

hmmm...I wonder how BesTop expects us not to get any cleaner on the windows when rinsing the stuff off.

If you have any water near by, hit up a marina supply store. They have a number of products for plastic windows for boats that are perfect for Jeeps.
