Rain in your jk??
My 13 rubicon got rained in about a month ago, (freak afternoon storm while I napped watching golf).... Initially navigation screen did not work, it dried out and started working the next day. It has been a month and I still do not have any steering wheel controls including blinkers and wipers. Also none of the buttons on the dash work other then the AC and windows. Sway bar disconnect, lockers, hill descent, heated seats, all are not working... Oddly enough the hazard switch does work. I will be getting a new clock spring in tomorrow, fingers crossed that that will fix all of the bugs.
I dunno about all of this. I bought a 2010 JKUR brand new when I got home from Iraq. There was a 5 week period in Augusta, GA that saw no rain and I ran doorless and topless the whole time. The dry period ended while I was at my friends house having some beer and I huge thunderstorm rolled in. Ironic enough, I happened to have the soft top up with no doors or windows. The rain came sideways, and filled the floor to the door sills. It took a week to completely dry. It stank afterwords, and all the metal under the seats, and anything not coated got a coating of rust. Some people don't care about that kind of stuff because "Jeep". But for me it's like anything else, I like to keep it as nice as possible. forward 3 years, and I don't have that 2010 anymore. My wife and I have an 08 2 door and 14 JKURX. Not gonna let those get wet. It's too simple to take the little extra time to seal it off when it's unattended than deal with wet and stinky for weeks. But that's just me. There are plenty of solutions for this out there, including that best top cover. Just take the time to make sure you're stuff stays nice and working to save yourself even more time, money and head ache.

It doesn't take rain to cause some rusting on the un painted/covered parts. This rust may have already been started due to humidity and moisture in the air. The only reason you found it was you finally pulled the carpet.
Not slamming, but trying to keep it real and offer insight to what you found.
To be honest, I think a lot of your problem may have been self induced. Did you pull the carpet and to let it air dry immediately?. At the very minimum the drain plugs should've been removed to aid in the drying.
