Are the windows for a 2dr and 4dr the same?

No on the side but the rear may fit both. Someone else will reply I am sure.

Also, is there somekind of a metal frame that goes with the back window for the soft top? I know u need the tailgate molding, but just curious if there is anything else to the rear

There are only three pieces that go on the back window. two retainers on the side of the door and the molding that I think you're talking about.
