top down all night?
No problems here! I take the soft top down from about March/April to November/December. The Jeep sleeps in the garage most of the time, but if the other two vehicles are in the garage, then it stays out. Obviously when we go camping, the Jeep is naked the whole time. 
Just be sure, before getting in, to check for spiders, scorpions and snakes if you leave it out all night and live in a wooded or rural area!

Nuthin better than draggin thru some mud on the way home, and then out the door to grab some starbucks asap in the morning.

I keep mine down as long as I can till the weatherman tells me otherwise.
I don't really bother locking it overnight either, at least then (hopefully) if someone wants in they won't slash the soft top/windows.

I usually just leave it off. If the weather.com says that chances of rain in the afternoon, i just unfold the top, but still don't install the windows, that way, if it rains early in the morning my jeep will stay mostly dry. And if it doesn't i just fold, and drive topless.

Bestop trail cover at night. Here in Oklahoma, sometimes the wind kicks up a lot of dust, so it keeps the interior a little nicer. Also, I found before I purchased the trail cover that in the mornings my JK had spider webs and what appeared to be spider eggs on the windshield frame--virtually every morning. Nothing serious, but it stopped with the trail cover.
i just use a cab cover. Easy on, Easy off.
the one thing i'm worried about is that the windows have been rolled up in the cloverpatch for a few days now. for you guys with a cloverpatch...is it bad for the windows?
