Ok i have had first hand experience with this very issue, first with my 07' jku Sahara ! It leaked like a bastard from the soft top seal above the drivers side and always got you wet ! Took it to dealer and they replaced seals around windshield and doors but it never got resolved! Sold the thing after 3 years of it!
Fast forward to this yr I purchase a 2012 rubicon with every bell and whistle , including a fuckin leak!! Took it straight back to dealer and said I didn't pay almost 40 k to get wet when I don't want too!
I guess the past dictated the dealers answer to me , they have hired an outside company that will test the vehicle through a battery of tests and find any leaks and fix them all NO CHARGE!
This time the leaks were coming from the door weatherstrip where the glass slides down into door and water would escape through weep holes into cab onto floor under the carpets!
Problem has been fixed and I'm happy to report no more wet carpets or drops anywhere!
I must also add that I have both hard and soft tops and NO GARAGE.
My advice take it to dealer and explain that this is a known problem with most JK models since they came out and Jeep recognizes the problem and will fix it

Thanks I'll check that
