I think most short-arm 4" lifts ride poorly. Because of the steep angle of the lower control arms, when you hit a bump the axle tries to drive the LCA up into the frame instead of pivoting. Not sure if that makes any sense to you.

I have the same flares on mine with 315 Kuhmos, I haven't added any lift and mine only rubs in the same place as yours, in the front of the rear wheel well at full stuff. It doesn't appear to hurt the tire and hasn't hurt my fender, I've had it rub several times in the rocks but like I said, it doesn't seem to hurt anything.
