Just wondering if anyone has made the deck out of something other than plywood? Maybe something lighter or more weather resistant???

I made mine out of pressure treated plywood. Definitely not lighter, but very weather resistant.

O'Rilley's has rolls of good quality weatherstripping similar to OEM door weather strippling. I used it on the 1/2 doors I made and it works great. I attached it with gorilla glue and it is still stuck after a year of use/abuse. When I take the cover off I plan on using it around the cover like you said as well as around the roll bar holes.

Default Finished my locking front section

I wanted to be able to easily remove the front for long items or just when I have a lot of stuff to haul, so I made this locking front. I lined the bottom with steel channel so that it will sit securly between the back seat bolt and the rear lower seat belt bolt (makes sense if you look at it) and the top has two cam locks that engage the front crossbar. It is easy to put in and remove, looks good, and makes it fairly secure.

A friend said that anyone with a crowbar could pry the front out and get into it, but as I pointed out, a prybar will also get you into any locked car with glass windows.
