I have a 4in rough country lift for my 07 Sahara. I want to run 35s. Am I going to have to upgrade u-joints, driveshaft, etc?

Not because of the tires. The 4" lift may require a new drive shaft though.

Definitely regear since its unlikely you'll be keeping any size tire close to stock with a lift like that
