I just got this programmer and it is well worth the money. (thanks Northridge4x4!)
I have 3:73 gears in my JK. Would making the computer think I had a different set of gears make my shift points better? - I'm looking for a higher RPM before each shift. Is that how it works or am I way off with my thinking?
If so, would I trick my computer to think it had higher or lower gears?

Pretty sure it shifts off a combination of engine throttle, engine load, and engine rpm. Speed is in the mix, but changing your speedo calibration is just going to make your speedometer worthless to you. I don't see it having any real effect on shift points. There are programmers out there (hypertec) that will change your shift points though.
Mine didn't. I adjusted the speedo for 35in tires but the RPMs are still about 300 to low at 55 mph. I believe it adjusts the speedo correctly but does not adjust the shift points. If it is supposed to then something is messed up because mine did not.
Did you also adjust for your gear ratio? Even though you may still be stock I think you have to put that in as well. I had to do mine twice. The first time the speedo quit working then the engine light came on. After my second try I got everything right and then I had to go back and clear the engine code to get the engine light off.
The Procal does not adjust shift points. This is a quote directly from them on the AEV forums:
This unit should work with the aftermarket "tuners" out there but we can't guarantee anything since we haven't tested them. Just so everyone understands, the ProCal allows users to change factory options, not data tables for engine performance, shift points or anything else. The aftermarket "tuners" are supposedly changing the tables, so if you beleive in them and want to give them a try, they are changing stuff the ProCal doesn't so they should do the same as if you didn't use the ProCal. Think of it as the difference in using an aftermarket "tuner" on a sahara with 3.73s vs a Rubicon with 4.11s, their shouldn't be a difference.
So do the shift points need to be adjusted with bigger tires? Or does changing the tire and gear size with the aev all that needs to be done.
What about this, if I was to change my tire size with a hypertech would it automaticly change my shift points? Or is change shift points with the hypertech just a bonus?

It will correct for tire size and gear ratios, ensuring proper automatic transmission shift points.
If the transmission takes speed as one of the variables to know when to shift (this I don't know) and you have bigger tires or have regeared, then your speedo will be off and so will your shift points. If you correct your speedo with procal then your shift points will go back to where they are supposed to be.
