auto to manual?
On some vehicles, it won't be a big deal, but on a JK.... Lets just say it is cost prohibited.
I swapped out an automatic from my 1971 Datsun 240Z to a manual, and that was a piece of cake! They had all the attachments for the clutch pedal, and all the tranny mount points were the same. Even the rear drive shaft was the same length! Took me about 2 hours for the whole thing.
But like I said, it is only easy on some vehicles! I think it would be easier to go from a manual to an auto...
PS. Ever hear where they came up with the name Datsun? When a new Japanese car company was launched, the businessmen told the engineers when they had to have the first car out the door. The engineer's response was: "Dat soon?!?" (say it with a Japanese accent)

As an auto professional yes it can be done, however I wouldn't attempt it without a donor vehicle sitting next to the one I was swapping over, there's just too much involved. When you are finished you've got a vehicle that no shop wants to work on, no warranty, etc, etc. I would much rather have a stand-alone engine/tranny conversion package with integrated electronics than a unending switchout of stock parts...... Trade it, much cheaper and much more worthwile in the long run....

But that would imply that there is actually someone on the face of this earth (other than soccer moms) that WANT an automatic!
Weren't automatics invented for the sole purpose of women needing to put on their makeup, talk on their cell phones and yell at their kids all while driving (or at least attempting to....)??!?
