I paid to have the whole tub line-xed in my 4-dr. Worth every penny IMHO, but it was $$$. If you're doing it yourself, make sure you're careful with your seat mounting hardware. If you get any liner on them, it's next to impossible to get your seats bolted down again.
Be careful covering your tailgate. They sprayed mine, and now I'm having problems closing it. Not because of overspray, but I think it has to do with the added weight of the liner. I'm running stock Rubicon tires and rims.
But don't let the scope of the project stop you. It is absolutely worth the effort, esp for ease of cleaning. I did it to replace a moldy carpet, and it allows me to hose out sand with ease. Make sure duplicolor is your medium of choice though... testing it on rock rails or another part sounds like a worthwhile investment of time...
