Default Crankshaft Position Sensor

Here's the situation. I replaced my clutch and throw bearing. While dropping my transmission I missed disconnecting my crankshaft position sensor (still a rookie at this stuff). All it did was pull the connectors out. Being that my wires were a different color than what seems to come up on the web I reconnected as best I could from what I found. Ended up with long starts (as if I'm losing compression in the exhaust), runs awful but still have power (most of the time). I replaced my sensor, checked fuses and tried again. Even made sure that I had fully set the wire connection. Feel like I'm missing something and can't quite figure it out. Is there something that I can do to diagnose the problem better? I'm also reading P0335 and P0300 on my code reader.
