Default Which gears to get?

I have a 2007 JKU, with stock gears, 2.5 rough country lift & 18" wheels wrapped in 35" trail grapplers & a flowmaster super 44 off road exhaust. My questions is what gears should I consider swapping to?

I agree. If you are spending the money to regear, go ahead and get the 5.13's.

do you have an auto or manual tranny? Do you have a D30 or 44 or front?

Auto tranny and D44 then def get 5.38's with 35's and your eventual upgrade to 37's. Thats what I'm about to do.
Auto tranny and D30 then get 5.13's since I dont think they make 5.38's for D30's yet unless I'm mistaken
Manual tranny then get 4.88's regardless of the front diff type.

Richmond makes 5.38's for JK D30's. Same tooth count as the 5.13's. No reports on the strength yet, but it may be a concern.
