So I have what I was told was a 3.5" Pro Comp Lift Kit but when I checked the rear springs it appears to be 2.5" Lift. Anyways I decided to mount up some 37x13.5x20 Nitto Mud Grapplers and I expected some rub but now that I want to take my rig crawling rub isn't acceptable. My tires sit too far forward in the rear wheel well so when I hit any decently sized bump the pinch seam slices into my tire. So I have done some research around here and other sites and I know that getting a 1.25"-1.5" body lift if it would help improve clearance. I was thinking of also getting adjustable control arms, as I've read that would help center the rear axle in the wheel well. At that point id like to get the remaining long arm upgrade kit for my existing lift. But my question is, what else could be done in order to maximize crawling performance without breaking the bank too much. Instead of the BL lift and upgrade kit I would rather a 4" long arm full suspension lift if that sounds like a good idea and for a good price preferably. (Attached pics of the pinch seam with the 37" tires.

It depends on what your definition of breaking the bank means. A 4" long arm is going to cost a couple of grand plus you may be looking at some steering upgrades and driveshafts as well. I would say you would be looking at between $4-5k to properly go that route.
To keep what you have, a set of upper and lower adjustable control arms will let you push the axle back or you could simply do some more trimming on the pinch seam and rock rail.

So my main goal with my rig is to maximize clearance and performance for weekend crawling purposes. After more research, I think whats best for me is upgrading my current 2.5" ProComp to a 3.5" X-Factor Mid Arm Lift Kit. This includes bigger 3.5" coil springs, front coil retainer clips, rear coil wedges, adjustable control bars (full set front+rear), double adj. track bars, track bar relocation kit, front sway bar disconnects, and rear sway bar links. This pretty much seems to have everything I need, right? Another question is would my current ES9000 shocks be okay with this upgraded setup?

Really all you need to do is trim that pinch seam and rock rail if you have flat fenders. I'd recommend trimming them anyways.

I'd give the shocks a try. You might now like the ride though. Some good shock choices for RK are theirs of course, bilstein 5100s, rancho 9000s <--adjustable, maybe fox which can be a little harsh but I liked the ride.

So increasing the lift size 1" is going to accomplish your goals of maximized clearance and performance, interesting. Pairing your shocks to the clearances and coil length you have along with proper bump stops is what is important. Your current shocks may work but I doubt you are going to see any gain in performance by using them with the "upgrades" you have listed. I would think about doing a drag link flip as well at that height. IF you need retainer clips on the coils, I would look for longer coils and would not use coil wedges. Correct the coil perches instead and have things aligned like they should be.

Are you going to swap out the wheels? Crawling with 20's is going to be poor as far as traction is concerned and the wheels will se lots of rock rash.

I run the 3.5 x-factor but with standard length rear arms and 3" BS. I trimmed the rails before the arms. Right now i have about 1/4 clearance in the front. 31/30 rancho 5000x shocks with EVO rock stars. I could go down 1 inch, A little more trimming and still be fine with flat fenders.
