Default optimizing the 3.8

What is the best way to get a substantial power upgrade without spending 4 grand on a supercharger? So far I have an air intake and a super ship flashpak installed. My next upgrade would be the exhaust. What else could you possibly do to the 3.8? I was looking into possibly replacing the fan with dual fans. I know this is probably an old topic due to the low amount of power it puts out, but I'm just looking for upgrades I can slowly put into the motor without spending a ton of money at once.

Headers would give it more torque and it'd sound much better

If you are running 35's, have you considered re-gearing?

Yeah, 4.56 for an auto with 35s is way too high... You need 5.13s to get back where you need to be. Most likely this lack of power you are experiencing is due to poor gearing.

X3

Mine is a 2 door six speed with a completely stock engine 35s and 5.13 gears. The gears made my JK much more responsive and way more fun to drive on and off road ! I've let other JK owners who have tried to increase their power drive mine and they agree gears are better. Don't fear the gears.
