Default Prolonged driveline vibration damaging?

I have 4.5" of lift on a four door manual with stock drive shafts. It's been fine (very slight vibration at high speeds) until recently when the vibration at high speeds got more apparent after installing some stuff that likely shifted the weight.

Does prolonged drive-line vibration cause damage to anything other than the drive shafts themselves?

With stock setup I like how steering is straight and the springs are straight. I remember steering my TJ (w/ Tom Woods and RE long arm 4.5"), while stopped it would move up and down or sideways or something, and the tires point on an angle downwards. Is it the same with the JKs? I am sure it is.
