Hey,
Going to put a Tom Woods rear shaft in the JK....am I ok with just adjustable front uppers and stock lowers?

UMM! Your REAR TW probably won't have the time to be looking at you front set-up as it'll be wanting more direct pinion angle to the T-case (in the REAR)

Yeah I'd think ya SHOULD be. I've got a JE Reel rear and I ended up (as I'm sure you will) with the trade-off of "OK I've got these 2 angles, pinion/driveline, within (+/-) 1*, no vibes, life's good" AND "well that set-up made the track bar hit the curb side rear spring so I've got to find a happy medium". If you're good/lucky you'll get it after 1-2 tries.
