does anyone know if the four door rubicon rock rails can be modified to fit on the two door?

Sure. But by the time you pay someond to cut them apart with a plasma cutter and weld them together again, you'd have way more in them than what you could have bought some for.

the mounting points are different enough to be a problem and the curve of the body will not be the same.

Agree with the others, they're not that expensive new, and there is a good possibility you could find a take off set cheap, would be much better way to go than try and modify a set off the Unlimited.
