I also have a 2 door JK and after quite a bit of searching I figured out the best solution wasn't a roof rack at all but a hitch mounted basket.

Then after quite a bit of further searching I came upon an ATV basket (300 lb) capacity that is perfect and was only around $50-60.00 at Walmart (or Amazon dot com).

It angles up for enhanced ground clearance and with the money I saved I bought a nice waterproof/weatherproof bag that easily straps to it ($70-90.00) and keeps my valuables safe and dry too. I've done several road trips with this combination including some to camping destinations. Had zero problems and was still able to fully enjoy my soft top as well.

I just installed the Garvin expedition roof rack also for carrying kayaks. It's expensive but it's less than other racks with the basket as an option. It's very sturdy. Only thing, I wasn't knocked out about drilling holes in the body.
