How did the tonneau cover "cause" this issue. Wouldn't a tight fit bend the sheet metal upward, I can't imagine a scenario where the metal would dent beneath the lip. This looks a lot more like installer error.

Google best top duster dimples. Same thing has been known to happen. Best top apparently even had to revise their design to make it fit a little better.
Put my soft tops on many times. Pretty familiar with how the belt rail on the tub works.

I scratched my tub taking the hard top off this year, not going to blame the manufacturer

How did it happen?
I don't recall what manufacture I have, I think bestop? But I put it on every time I run the roof off and at this time of year and fall in the mornings it dips below 0 celsius. I usually have to push all my body weight and hang off the tub to clip the whole thing around completely since its cold and doesn't stretch well. So far on my TJ and JK I haven't had that occur to me
